The MTA you're given when you travel should cover this. Show your orders, give the military transportation agreement and the US government is billed. Somebody blew the paperwork.
I've traveled on orders, been no problem. Even when we shipped expensive equipment (pre 9/11) we were treated well. Had its own seat, we made sure there were managers at all points where there was a connection to ensure the box was in our possession and the this end is up bit was followed. Don't think it got a meal though.
