I've stayed in Chinatown Manhattan for a little while but I have to say that I think Queens is the best. I believe (and this is how it was explained to me by the residents) it's a difference in expectations. Queens and Brooklyn cater directly to Chinese-American families and is outside the scope of the tour buses. Many are successful and established in the community.
Manhattan is where most of the new arrivals go first. They can find accommodation and work quickly. And since they speak little or no english it isn't so much a problem if they stay there. But it is crowded and the gentrification of lower Manhattan means finding a place is getting harder, more expensive, and a lot more cramped. Once they work up the will to leave Brooklyn or Queens is the next stop.
Also, all these neighborhoods are linked together by vans. $2 (probably more now) gets you to all 3 neighborhoods. A little more gets you to Boston and New Jersey.
